Phylogenomic Maps

Selecting an organism of interest from the drop down menu will yield a zip file with the phylogenomic map for that organism. Map files can be viewed with the aid of the VxInsight program. A restricted version suitable for viewing the maps associated with this paper is available here. To get up and running with the maps for a microbe of interest, a brief tutorial introduction is available here, with further information available in the user manual.


The contents of each zip file include 10 files, most of which are accessory files that the program needs to see but the end user does not. For a given species, these files are:
Filename Summary
cache The map file which is opened by the VxInsight viewer, as described in the Tutorial.
config A configuration file which controls certain parameters related to map display.
_connect.txt A file which contains the list of putative paralogs along with the Jaccard coefficient for their BLASTP hit list overlaps, as described in the Supplementary Information.
coord The 2D coordinates of each ordinated protein. Not all proteins are ordinated on the map as not all proteins have hits in other species, a necessary prerequisite for coinheritance analysis.
db A configuration file which controls certain parameters related to map boolean querying.
key A configuration file which allows the restricted version of VxInsight to operate.
ldb A lock file automatically generated by MS Access.
mdb An MS Access database file with useful information about the proteins in the organism, used during querying of each map.
stop A list of "stop words" that are not displayed as mountain labels. Very common words are placed here, such as "peptide" or "the".
txt A tab-delimited text file with the same information as the MS Access file.
